It gives errors for invalid characters in mod names, so I renamed all the folders in lower case which allowed to it proceed further, the new error was no init.lua, so I moved all the sub mod folders into the main mod folder, then it says there are invalid functions called in the mods. Is running modded minetest just impossible in Linux, or am I doing something wrong?

I don't think so. I am on an Ubuntu Linux system and MineClone 5 works very well here.
